When you get too close with the camera in TSR Workshop, once the camera will go through the mesh. Anything going transparent I can't explain, would need to see a screenshot.
If you are talking of the item going transparent in the game, that setting is stored in the script class as far as I know.

Not sure if this is a update that came with the latest version of tsrw but objects that are by default enabled for transparancy are now fully transparant in tsrw(.43)
I really like that setting wether its a bug or not.
